Data should be organized according to the following principle.

 Experimental directory

       mridata

        Subject1
             Scan1
             Scan2
             ScanN
        Subject2
             Scan1
             Scan2
             ScanN
        SubjectM
             Scan1
             Scan2
             ScanN

Different matlab functions will subsequently generate extra directories like

        FSL_FirstLevel
        VBM
        DTI_FA

Do not (especially for FSL) move directories after you have processed data beyond the first level. If you do this subsequent analyses could fail because the output of the higher level analysis use an absoluut file reference.
